I know the usd is non-distroy editing. But in some case I have to clean a usd file which is given to me or is downloaded from internet, then save as a new file.
How to delete(not disable) un-needed prims?

You can't without flattening.

I you don't mind flattening your layer stack and/or flattening the whole stage, you can use the Stage Manager LOP to delete prims from a single USD layer.

It is just I am looking for.
