Hi!
I need transform points on a surface using manipulator and animate(keyframe) these transformations. Edit SOP cannot be animated.
How can this be done in other ways ?

Some more ideas.
Throw down some bones and capture the skin geometry. Super simple to set up along with a whole host of shelf tools to allow you to fine tune the weighting and deformation.
or
Use the Wire Deformer and deform your geometry with wires. As with Bones, you can fine tune the weighting but with attributes on the wires you wish to use to deform the geometry.
Build the curves with the Path object tool and the curves will use objects for the curve control points. Merge them all together and use these as your wire capture cage.
Both of the above allow you to keyframe objects to control the deformation and you can combine them with any of the other options above.
