Merging polygons, cleaning up mesh before FBX export

After applying a translucent shader to an imported FBX in Unity I can see all the overlapping polygons. In Houdini I am using a Boolean union operation followed by a Divide SOP.
Not sure if this makes it more difficult but the top edge animates.(think waves)

Obviously doing something wrong. Can anyone help me clean up my geometry?

Is it a geometry problem or a shader problem?
I think you need to add a UV map in Houdini, before exporting the FBX, to Unity.
