attached is the desired result.
I'm thinking a new option is required,
to connect the corners.
the only problem is deciding if/how to
consolidate the primitives. in this case
it could be horizontal or vertical…

I would have to say that the polyExtrude is not the problem but your work flow. By choosing your faces judiciously you can get the desired results. It just can not be done in a single step, my solution took 3 steps.

this isn't a model-specific problem.
i need to be able to procedurally edit procedurally
generated geometry. However insetting a number
of faces (including non-adjacent ones) has always
been a problem; breaking the procedural workflow,
negating the benefit of using Houdini in the 1st place.

It looks like you come roll your own to do what you are after. Depends if you are only working with cubes, or was this just an example?
