hello.
i have your problem in another project.
i sent my project with this subject: cookie bug
and support team said me:
The Cookie SOP is a very old, (over 10 yrs), and not very strong tool. It is scheduled to be completely rewritten in the future.
so we should wait until this tool have great performance in Houdini.

I have taken a crack at your file. Trying to cut through two sides of of the round room's wall isn't going to give you the look you want. Instead I used two cookies.
One of them booleans the inner part of the room with the inside of the tunnel.
I then polyextruded the room and the tunnel to give them both thickness (I only included sides for the room to give it a top and bottom surface) then booleaned these together to create an outer shell.
I then merged the two cookies, fused and added vertex normals. I think this is what you are looking for.

Actually I forgot a rotate on part of the round room so here is a fixed file - I also upped the detail on the round room to smooth it out. The cookie does work here fine although the resulting n-sided polygons would be a problem if you ever wanted to subdivide.
