polyreduce will turn most primitves into triangles which by their very nature are always co-planar. certainly the easiest way to achieve your desired result if triangles are acceptable.

not sure if houdini has functionality for that built in somewhere, but there is a lot of software out there that will generate a depth map from an image.

how are you normalizing your positions before baking them? substance designers position maps are in object space and yours need to be as well .
this inside a point wrangle will normalize your positions relative to the bounding box.
@Cd = fit(@P,getbbox_min(0),getbbox_max(0),{0,0,0},{1,1,1});

you could split the mesh based on the groups and merge them back together after UVing.

you could use a group expression after generating normals for the primitives to group the separate axis and blend based on that.
the .5 is your threshold to define how orthogonal to the axis a primitive has to be to be considered for the mask.

Guys, you know you can email Anastasia and show your interest and willingness to pay for such a plant generation tool. The more users are requesting, the higher the chances that she'll consider monetizing the time and effort she's put into that system so far. I'm a little presumptuous, of course - maybe she has no interest whatsoever in making that tool public.
Considering she made it while working at EA she most likely does not have the rights to do anything with it.
