My first problem was to save the animations into separate USD files.
SOP Character import works from the SOP not from USD files.
In order to save to USD files, it's best if first convert into USD. The SOP Character Import LOP has lots of options for how to do that. After you have it imported into LOPs, then it's easier to output to USD.

Have you tried using the SOP Character Import LOP [www.sidefx.com] ? I believe it has all the options for this.

Exporting a KineFX skeleton? Since there's no concept of a "joint orient" in KineFX, I think that would be pretty hard to do. Isn't there some script that you can run in Maya to transfer the joint rotations into joint orient?

I just tried downloading rl_math_collection.zip on Safari in macOS Sonoma and it unzipped into a .hip file as expected. .hip files are actually an old archive format called "cpio" so something on your system tried to further unarchive the .hip file after unzipping. Try downloading with another browser like Brave or Chrome as I think Safari is the only browser that has this auto-unzip feature.

I did a quick simple test and my Python SOP did not recook on save. It's probably something else. One known issue is if your Python SOP was never cooked to begin with and there's some menu script parameter that references data from it. Then saving in this case will cause the menu parameter to evaluate, which can cause uncooked nodes to cook.

I gave it a go and it doesn't reproduce in my 20.0.625 mac install. I'd try the latest daily build and if that still reproduces, log a bug with your scene file and explain the exact steps to reproduce using it.

This is only with the legacy muscle system right? The new one is all in SOPs and doesn't use OBJ at all.

The first primitive in a motionclip is special so it always has a time 0 which doesn't matter if it's duplicated. The error messages show duplicate values with a 0.1666... value so I'd look for that in the geometry. Trace it from the problem node inside the HDA.

Take a look at the motionclipretime1 node's primitives in the Geometry spreadsheet. Is it showing duplicate time values? I don't think motionclipretime should do that so maybe you need to a log a bug if it's doing that.

Did you noticed that your Edit Graph SOP had a warning? Max Rose did his video in earlier video where Houdini was less strict about the APEX Graphs. Builds 20.0.592 [www.sidefx.com] requires that all in-place ports (ie. the ports that are square instead of circular) must have an input. The easiest way to fix this is open the General Scripts folder on the Edit Graph SOP and click on "Add Missing In-Place Input Connections".

Work in one node for a bit, jump out and find half my scene objects stop animating correctly in the viewport* unless I hop into their node and touch something.
If there are some steps to reproduce, please log a bug. Note that there also also just a new production build so also try that one out.

It's also very likely to be workflow specific. It might be specific desktop setups that trigger it for example.
